You can set which parts to use via the project preferences.

If you're asking to set the amount of CPU cores to be used by the GPU, the easiest here is to set the amount of CPU cores to use minus one or two, depending on how many GPUs you have. You can set that through the Use at most N% of the CPUs value in the computing preferences. Set to 100% it'll use all CPU cores, set to 99% it will use all cores minus one.

If you're asking how to set how much CPU and GPU the application may use, this can be set via the app_config.xml file in Seti's project directory in the BOINC data directory. This file can be made by hand, in Notepad or another similar simple ASCII editor.

I solved the problem installing TThrottle V 7.72.
It allows to set max value of GPU's temperature and it regulates load of GPU accordingly
Don't forget to set on Auto Active
