Synopsis:

Could it be, that you now have to account_setiathome.berkeley.edu.xml files in your Boinc directoy (one named "account_setiathome.berkeley.edu.xml" and one named "account_setiathome.berkeley.edu..xml" <- two dots at the end!)?
My guess is that, while Boinc is scanning the directory for account files, Boinc finds both of them (due to its fault tolerance) and thinks, they are for the same account/project.

This behaviour is normal by default, but you can fine-tune it by going to 'Your account' on the navigation bar above this forum, and choosing the link for 'General preferences'. There are lots of things to play with, but your question concerns nos. 2 and 4 in the top section: 'Do work while computer is in use?' and 'Leave applications in memory while suspended?'.
I guess you have 'no' for both of these.

It looks like you have two of something. You probably have two sections in the client_state.xml file that point to SETI@Home.

I wasn't familiar with the terminology "authenticator",
I knew it as the "Account Key"...now I know.

Only after EDITING (to remove that "period") from the (SETI@home)url: http://setiathome.berkeley.edu./ in ALL of those .XML files, and then copying them to the NEW BOINC v5.4.11...did BOINC Manager>Messages show NO indication of any "RED" alerts (as you can see in the image above).

Editing process:
In opening the XML files in Notepad in order to do the editing,
I used the Tools>Edit>Find what>Replace with>Replace all function...
Find what: berkeley.edu./ (note the "period")
Replace with: berkeley.edu/

There is always something to be learned during the process of "fixing" and I've learned a lot, especially the importance of saving important files as backup before proceding on any major upgrades..."just in case".

Hopefully, time will show that this has been indeed a permamanent fix (Murphy's Law?).

If you really want to try (this is NOT for the faint hearted).

There is a directory in the BOINC directory that needs to change names.
The Account_*.xml File, Statistics_*.xml file, scheduler_request_*.xml, the scheduler_reply.xml all need to change names.

You need to edit all occurrences in client_state.xml.

I think that this is the entire list. The simplest thing to do is to search all files in the boinc directory for the wrong name and change it to the correct one. You need to change all file names and directory names that have the wrong name to the correct one.

So I would say the easiest thing to do is to set BOINC to NNW for SAH (any other projects you have as well).

Once the work is all done and reported, uninstall and delete all BOINC material, and reinstall clean.

<edit2> One thing to try before the reinstall would be to do a project reset once the current work was completed.

Anyway, I started to feel like that cat chasing it's tail so I did a clean uninstall of BOINC, reinstalled it and during the setup,
when prompted for the Project's URL (http://setiathome.berkeley.edu)..I entered it...
when prompted for the email address I used...I entered it
when prompted for the password I used...I entered it

I tried both No, New User and Yes, Existing User and with each I get:
Login Failed
Check the email address and password, and try again

Fortunately, before my first uninstall of BOINC, I saved some (XML) files from the BOINC Directory and copied them to a Temp Folder...e.g.
account_setiathome.berkeley.edu.xml
lookup_account.xml
and other (10 total) xml data storage files

Yup. remember the failing mission to Mars (or was it Jupiter/Venus?) where they screwed up inches and centimeters? LOL

Yep, because the period is telling the parser to expect that another domain element follows. It works now because the parser is smart enough to realize it has enough info to complete the request as submitted, but it would cause a failure if the URL really needed 4 specifiers to define it uniquely.

Check this line in your client_state.xml file in the main BOINC directory:
<scheduler_url>http://setiboinc.ssl.berkeley.edu/sah_cgi/cgi</scheduler_url>
You probably need to add the ".ssl.". You'll have to exit BOINC make the edit and restart it.
