When running Seti in normal mode, it'll run full bore on all available hardware. Instead of using the BOINC throttle via "CPU Time" you better switch to using Tthrottle, as via this app you can set your maximum CPU percentage and temperature. The way BOINC throttles is by suspending computations then running again at full power. This can cause fans to spin to max, then slow down again.

Further to Jord's comment - pulsing a CPU in the way BOINC attempts to control power use is one way of reducing the life of the CPU. Tthrottle works by controlling the actual speed of the chip, and after a few cycles gets to a stable setting.
