If I use Microsoft's RDP to connect to a machine running Seti@Home GPU tasks, will it crash the GPU tasks or just temporarily stop them until I disconnect?

BOINC will stop processing GPU tasks when it detects the RDP protocol. As far as I know, it will also continue after you turn RDP off, but it may be required to restart that BOINC to accomplish that.
