When I checked how the crunching was progressing I noticed this in the eventlog:

Just to clarify - I got only one RX 480.

How can I get BOINC / Seti to do a new detection of hardware to get rid of GPU 1?
Any ideas are welcome!

My guess is you changed slots the card is installed in?
If so a clean install of the driver should/might fix it.

No, I have not moved the RX 480 around - it has always been seated in the uppermost slot and I just checked - it is still there! :)

Trying to remember anything unusual the last days, I had to restart my computer after updating to the latest drivers for the RX 480, Radeon 17.5.2, but it seemed like a normal restart.
All other programs shows just 1 RX 480 in my system.

The reason I tried to get rid of 1 virtual GPU was that it reported an estimated time of completion around 147 days when I last saw it...

Temporary fix discovered:

Made a cc_config.xml file and added this:

Now I get this message at startup, and 1 GPU task running:

I wonder if running a registry cleaner would make a difference?

Another possibility is Windows 10 did an update and caused a hiccup.

I see you are also running an XP box. Last time I looked there is a service pack 3 that you might want to install.

Update:

It was the new GPU drivers that made a mess of things, the "Crimson ReLive Edition 17.5.2 Optional" update.
Reinstalling the "Crimson ReLive Edition 17.4.4" made everything work again, and I had to remove the modded cc_config.xml again to allow BOINC to use the RX 480.

The XP box is an old computer that has been reborn as a cruncher after I transplanted 14 new caps on the motherboard - the old caps were bulging and leaking.
It's running Windows XP 64Bit with SP2 - the latest made.
I might try an upgrade to a more recent Windows but AGP and multiCPU's don't mix so it will not join the GPU crunchers.
For those interested: Iwill DK8N motherboard with 2 Opteron 265 CPU's and 4 GB RAM. Empty AGP slot, but I don't know if any of the old AGP Gfx cards will crunch for Seti.
