I have 2 machines that each have an AstroPulse task that has accumulated LOTS of CPU time (1d 06:15:54 @ 90.120% complete) and (2d 03.49.30 @ 61.302 % complete) but they passed their July deadline.
Should I let them run (will the data be of use) or should I kill them?

As they are no longer showing on the task lists then you might as well kill then at your end :-(
