The problem with preferences not heeded has indeed to do with the global_prefs.xml file - it simply does not exist on newly (for me, the last month) installed BOINC clients.

Workaround:
If you have more than one PC running BOINC, try copying the global_prefs.xml file from a computer that actually has it (from, typically, C:\\Program Files\\BOINC), restart the computer and, voila, everything should work like a charm! Worked for me, anyway :-)
