All that means is that the most recent change you made to your general preferences was made from within predictor. That's being read from a local file and it's not actually contacting predictor. Boinc simply keeps the most recently changes preference settings as current.
If you want it to go away, simply go into your account on seti and make some small change to your general preferences, save that change, then change it back and save it again like it originally was. On the next routine contact with seti, it will detect that the preference settings were changed and "update" to these new preferences. The log line will then show that the preferences came from the seti site.
