Is there a command I can insert into the config.sys file to dedicate a whole CPU thread to GPU tasks (in a multithreaded system) and override the fractional CPU assigned by SETI?

There is no config.sys file in BOINC. There are the cc_config.xml file, and the app_config.xml file. For documentation on these and their flags/options, see https://boinc.berkeley.edu/wiki/Client_configuration and https://boinc.berkeley.edu/wiki/Client_configuration#Application_configuration respectively.

But the easiest thing to do is to tell BOINC to run with one less CPU core via the Use at most N% of the CPUs option. Set this to 99% to run with one CPU core less. The value is an integer, so 99% will always free one whole core, no matter how many cores (logical and virtual) you have.
