Hi, I have just started contributing to seti@home. And I'm glad to do so.
I couldn't find any related forum topic to post this hence I'm writing in general.
Please excuse me for this and feel free to move this to appropriate category.

I was trying to configure the preferences where I found "do work only between" setting which allows user to select the time frame.

Well I think if there is setting to invert the setting meaning "do not work between", then it would allow users to set overnight time frame.

I have setup seti@home at my work pc and would work between 9 am to 6 pm. Usually I do not turn off the machine (like most people). So I'd like the software to work between 6 pm and 9am(next day). But currently it doesn't allow me to do so.

I've already noticed that current task requires 3 hours to finish. If this will be the case everyday then there is no need for any change.
I've set the times 18:00 to 24:00 which gives enough time to finish the daily job.

Yes you can. Set the time from 18:00 (6:00PM local time) to 9:00 (9:00AM local) and it will do exactly what you are asking.
