I just enabled my iGPU and managed to get it running for SETI, in parallel with my 780. I'm currently using the below in my app_config.xml:

<name>setiathome_v7</name>
<gpu_versions>
<gpu_usage>0.33</gpu_usage>
<cpu_usage>0.06</cpu_usage>
</gpu_versions>

<name>astropulse_v6</name>
<gpu_versions>
<gpu_usage>0.33</gpu_usage>
<cpu_usage>1.00</cpu_usage>
</gpu_versions>
</app>
</app_config>
<use_all_gpus>1</use_all_gpus>


The iGPU doesn't seem to be doing well with 3 WU's (3+ hours per WU). Is there any way to limit the iGPU to 1 WU while keeping the nvidia running 3?

The only method I know is manipulating the GPU counts in app_info.xml, for anonymous platforms. But I see you're using the stock applications so I'm not sure what options there are - if any - for that case.

I think using <app_version> instead of <app> is what you want. As you can specify plan class with that. It looks like ngpus replaces gpu_usage & avg_ncpus replaces cpu_usage, but I have not installed a version of BOINC new enough to try this out yet.
