How is CPU usuage time calculated, I've had BOINC running for at least 10 minutes and still it only shows 1.5ish minutes of CPU usage.

It uses the CPU usage as reported by the OS. I would go to task manager to see what process(es) are eating up all of your CPU time.

That would explain it, I had it running in the background, so I guess IE and other things were eating my CPU.
Does this give preference to the System Idle process, or like the old SETI does the System idle process get bumped?

The system idle process runs at a lower priority than the project under BOINC. If you have enabled BOINC to run while you are working, the BOINC project will step out of the way whenever you need the CPU for something with a higher priority (almost anything but another DC project or the system idle process).
