I'm running a Intel quad core I5 and a ATI Radeon 5800 GPU machine. My problem is that seti@home is running on my GPU (seems to be 90%)and making it get to hot. Can I limit the work load on the GPU so it won't get so hot?

Check out T Throttle. It can certainly help GPU overheating.
