I have my preferences set to run always, and when the computer is in use. However, every time I move my mouse it pauses, and won't start back up for about 5 minutes. It NEVER used to do this? Would appreciate any help.

Where did you set those preferences?

Check again BOINC Manager - Preferences

If even after restart of BOINC this continues
the easiest to do is from menu:
Activity -> Run always

That means that your preferences weren't what you thought they were.

It is not wrong for it to be set to "Run based on preferences" (if preferences are set correctly)
I don't know why they didn't work the way you want them in your case, more info needed e.g. contents of global_prefs_override.xml file.

You may read about all menus/tabs/preferences here:
