I want to run Seti in the GPU only while another Boinc project should use all my "normal " CPUs.
How do I have to configure both projects to achive this?

Use CPU no 
Enforced by version 6.10+

Since CPDN doesn't have any GPU applications (AFAIK), no other action is necessary.

Last I heard, it was going to be too much work to port the CPDN code to the GPU, so that was going to be tabled for a very long time.
