Good morning:

I am installing BOINC with protected application box checked and the allow all users to control box unchecked.

Still, when a user logs on, the BOINC icon remains in the system tray. How can I do an Administrator install that is invisible to all other users?

BOINC Manager->Advanced view->Options->uncheck Run manager at login?

You have to do this only once.

User account.

But else remove the key entry for boincmgr from HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run

PS: Don't remove boinctray! This is the idle detection program, it has nothing to do with showing the icon, despite its rather confusing name!

Also does it make a difference that in this case the user also has local administrative rights on this machine?

I don't think that matters, there's only one registry.

I do remain curious why using the program options to accomplish the same thing do not work.

An uninstall / reinstall does NOT lose any work.
