If new versions are going to be downloaded automatically, is it just seti at home or is it bonic also? Is bonic open source can anyone make changes to bonic and will those changes be automatically be downloaded? I think downloads should be put up on the web site with the new changes so the user can see what changes are being made and are the changes going to safe to run on the computer. And then if the user chosess to download the up date fine.

Only the science applications download new versions automatically. The CC has to be updated manually.

also for this case, why does my boinc show it is running seti v. 3.08??

The Boinc, or core client, is version 3.19. The science application, or setiathome, has version 3.08.
