CPU benchmarks run on startup, but if this is still when the computer is still busy starting up other programs, will the benchmarks be distorted? Maybe the benchmarks should wait fifteen minutes or something. (For example, my anti-virus software's scan runs in the background, but can take several minutes to complete.)

Did you know you can run it manually and the more recent run will be the one used?

Shut down everything you can.
Select FILE - Run Benchmarks
Then after it's completed select Project - Update to send the result right away.

Yes they will be distorted. The developers did not realize just how much they would be distorted, and they are planning on fixing this (sometime, don't ask me when) by adding a 5 minute delay. They are also planning on automatically re-benchmarking every 5 days even BOINC has to be paused to do it. Currently the automatic benchmark only happens when a restart of BOINC occurs after the 5 days since the last benchmark.

You can, but it's a pain to run daily on every PC...........
