I use a Pentium 4 2.8GHz Prescott supporting Hyper-Threading Technology. I set it up so BOINC/Seti@Home only runs when my conputer is idle for at least 3 minutes. As soon as BOINC starts my processor would run at maximum capacity causing it to run hotter and hottr, making my CPU fan get faster and faster and louder and louder.
Is there any way to make BOINC use a specific percentage of CPU capacity only?

From what I have read about the Prescott it tends to run very hot. One way to lessen the load would be to set your preferences to 1 CPU, then you would be only using 50% of the processor instead of 100%. If you could add more case fans that would be another option.

You are not by any chance running Intel Active Monitor? It sets off alarms when possible overheating is occuring. I've been advised by my PC supplier that they no longer recommend it as it sets itself too low and causes unnecessary panic.
