A few days ago, when there was problems with the SETI site and my computer at home ran out of work, I could not shutdown the computer without exiting the Boinc process first.
The computer is an older 1-Ghz running Win-ME. If I tried to shut the computer down, it would sit there and do nothing until I did c-trl-alt-del and End-task on the Boinc-Gui process.

Dunno why it does that, but I'd say the solution is to shutdown the BOINC software before shutting down the computer. DON'T do End-Task. Just right-click on the icon in the system tray and select "Exit".
