I believe the answer is Yes. Just install as a service.

Just run the boinc.exe progam on windows from a cmd/dos window

Doesn't need to be a service, infact it probably won't work like on linux if it is...

I run the "text" or "cmd line" version on both windows and linux, and use boincview to control them (from windows)
("nohup ./boinc" on linux and can "tail" nuhup.out if I need to see the log...)

Installing boinc as a service on windoze has an advantage that it will run across logins, but you'll lose the ability to see the log messages when you want (so I understand)

start boinc.exe from the command window, then you can start the boincmanager to change setting, than you can exit boincmanger and boinc.exe should keep running

Perhaps this is what you want.
There is a BOINCCMD.EXE (from V4.4x ish) - but it only got included in the non-service install package. IIRC Rom said that was an oversight and will include in all installs soon.
